When I measure the channels separately, the delay must be the same for both channels. But when I measure the 2 channels together, how much should the delay be?

The same as for individual channels.

quando esporto un impulso posso rimuovere il file di calibrazione del microfono?

There's an option in the All SPL graph Actions panel to merge the cal file effects into the impulse response.
