Which comes first, REW or Yamaha YPAO?

Hi, I'm a newbie. Before running REW should I clear out the PEQ from the Yamaha 2070? Or should I just change the PEQ for the Sub and zero it out before running REW? I'm trying to avoid layering REW readings on top of the PEQ applied by the Yamaha. It's a question of Procedure. Which goes first, and when should I run Yamaha's YPAO? My main concern is bass response. I believe my room is creating major nulls and canceling out bass. (I also have a MIniDSP HD on order). Thanks in advance.
 
To my knowledge, you would run YPAO on your Yamaha first. Hopefully that flattens some things out for you a little bit. Then you would run REW to see where you can fine tune it even further with your miniDSP. If your sub has it's own PEQ settings (like the newer SVS subs, for example) you wouldn't use them because you have the miniDSP instead.
